The positions of matras are slightly off for letter combinations that have a dedicated glyph.
Example: various matras applied to શ, શ્ર (શ્ + ર) and શ્શ (શ્ + શ)
You can see that the matras are positioned correctly for the original letter, but they’re slightly to the right for the conjunct. This seems to be true for the matras that are applied above or below the conjunct.

Oh, it's a variation of this old chestnut. All these ligated glyphs have been set to Glyphs subcategory "Ligature". But that's only really for things like f_i where you have two distinct glyphs which can both take marks at different places, not for a single glyph form with a single set of anchors. I've turned them all to "Letter"/"Other" and it seems to be working now.
