The same here on Fedora 27/Apache - unable to upgrade from 12.0.0.4 via updater or manually. It looks like there is a problem with "External storage support " app in the v13 branch. |

This message is only shown, when a app that is included in the zip file is not for the shipped server version. I'd recommend to upload all files into a new folder and afterwards manually copy the files to the new location as per the documentation: https://docs.nextcloud.com/server/13/admin_manual/maintenance/manual_upgrade.html |
Couldn't the updater detect such a situation an fix it automatically? I am running Nextcloud in docker and would prefer no manual access to the container at all… |

I had the same problem while upgrading from 12 to 13. The approach of @nickvergessen worked for me - however it was sufficient to replace the "apps" folder with the content of a clean installation. @mwaeckerlin it should not be necessary to touch the container itself since the relevant files should be placed in a volume accessible from the host as well. |

Had the same issue. To solve it, i renamed app to app.old and copied the apps directory from the latest.zip and ran occ upgrade. |
