There is a config folder found on the sd card's root, and it is used by the homebrew launcher, streetpass, and other homebrew. It would leave less clutter on the sd card root if at least the config file was put there. There could be a sm64 folder (sdmc:/config/sm64) with a save.bin file and config.cfg file or something similar.
