Tested using one the sample files uploaded as part of ome/bioformats#3925 and which requires Bio-Formats 6.12.0. The VSI fileset was successfully converted through the entire bioformats2raw/raw2ometiff pipeline with the Bio-Formats version bump. The dimensions and metadata of the intermediate NGFF as well as as the final OME-TIFF are consistent with the original file.
