In most mobile UIs where the menu is at the top/bottom, I would expect the notification button to be near the right-hand-side of the screen. Currently, Elk positions the notifications button on the left, which feels quite unnatural for me. I'm keen to hear other people's views on this though! Is this just a 'me' thing?

Bonus?
Allow the user to change which buttons are visible (and their order) in settings

I would agree that is more intuitive. IIRC, the 'most important' buttons are at the left and right side of a screen.

Perhaps we could let the user choose which buttons to display in the bottom navigation bar, or even the order in which they are arranged.
