Remove a lot of the custom subsampling steps from
augur_from_assembliesand leave that as an exercise to the user prior to running this workflow--at least for now before we make more updates to the latest versions of augur. This PR reducesaugur_from_assembliesto a very generalized use case of genomes->auspice build.
