Hello @pmenzel
I had a soil metagenomic data that is very hard to classify due to lots of soil microorganism being uncharacterized. As a result I thought of using all the KAIJU databases so as to get some classification from all of them. Ideally I am thinking of using kaiju-mergeOutputs to merge the outputs from all the databases classification and proceeding with other downstream analyses. Is this feasible and would you recommend it? I saw the example in kaiju-mergeOutputs description only involves kaiju and kraken output. Please advise.

Hi,

yes you can do that. kaiju-mergeOutputs can also merge two kaiju output files.
