Some manifest properties are not set correctly in v2 e.g. SonarVersion: 4.6.2.

Currently, the manifest file in the template plugin is discarded and replace with hard-coded values from the C# repo. This means that manifest settings like SonarVersion and Plugin-Dependencies need to be maintained in both places.
