Particle picking in PyTom is most often a two step process: (1) automated template matching to identify potential particles, followed by some (2) manual inspection and deselection. PyTom does provide options to find template matching score cutoff values to automate the process somewhat (see the Template Matching page or the PyTomGUI Tutorial).
- Creating a template and mask: template simulation and masking has a large effect on results, so please give this a read if you are unfamiliar
- Template matching: for running template matching from the GUI and from command line
- Manual picking: for cleaning template matching results manually or full manual picking
- Vesicle/organelle masking: applying masks to large cecullar structures in template matching results
