Part2: Updating docs for ufs mrw v1.1 #50

This PR updates the doxygen generated documentation contained in this repository.
An updated description for the variable d2_bg_k2 as provided by Jeffrey Whitaker.
Removal of sections A.2 (coupler_nml) and A.8 (nggps_diag_nml) of the Parameters List which are not referenced among FV3, ufs-v1.0.0, or GFS-v16.101
Removal of section A.9 (atmos_model_nml) of the Parameters List which contains variables not used in FV3 and rather belongs in documentation outside of GFDL_atmos_cubed_sphere

This PR addresses issue #48 within the GFDL_atmos_cubed_sphere and issue #173 from the ufs-mrweather-app.
