Feature overwrite plt file #406

This PR adds the option to overwrite plot and checkpoint files instead of duplicating them with the old.****** extension. Default option is FALSE. The doc has also been updated.

I'm surprised a standard way to do this doesn't exist in AMReX, but it looks like it doesn't, so I think adding it here in LMeX makes sense.

@baperry2 There is a "destructive" function in AMReX, but it is never used, you would need to overload AMReX plot file function and pass a flag in there. The "destructive" function is probably legacy piece of code, maybe AMReX or even BoxLib used to handle a plt. parmparse.
