Maybe there's not much point in making a checksum though, and just adding a "passes_integrity_checks" flag or something to the kastore would in effect be the same thing. A CRC check would provide some protection against accidental corruption, but that would be better handled at the kastore level (tskit-dev/kastore#152). The CRC would provide no protection at all from deliberate corruption, so then why bother computing it? It's basically just a flag saying "tskit says this indexed table collection passes integrity checks". |

I like the idea, lets implement it when it becomes a pain point for us or someone else. Calculating on dump, with an option to skip seems to make sense. |

(Updated - actually, computing a checksum is pointless, a flag would be the same thing in effect)
A good chunk of our time when loading large tree sequences is spent in
tsk_table_collection_check_integrity
(30% of the time required to load the 1G tree sequencehgdp_tgp_sgdp_high_cov_ancients_chr5_q.dated.trees
). Most of this time in turn is spent on making a pass through the trees to check the edge integrity. This is a bit of a waste if we're doing it over and over again, and it would be nice to make load times as quick as we can.What if we added a key to the kastore called
integrity_checksum
, that if present correct, allowed us to skip the integrity checks? So, this wouldn't be a TableCollection field, just something that we add into the kastore, and that we check at load time.The checksum can be computed like this:
We could do the same thing in C easily enough, just iterating over the items in the store. We'd need to find an appropriately licensed checksum implementation somewhere, but I'm sure that could be done.
Of course this is still a linear pass through the data, so it wouldn't be that much of a saving, but I think it would shave a bit of time off all right, since we wouldn't be doing tree iteration (and there's a lot of checking in check_integrity).
It's easy to see how it could be used at load time in
tskit.load()
, but we'd probably have to think a bit more about how and when we should compute the checksum, and when it should be written to the file. One approach would be to have TableCollection.dump() run check integrity by default, and if it succeeds we write the checksum.Pros

Conclusion
It seems like a fairly marginal gain for a fair bit of extra complexity to me, but others may disagree. If anyone is frustrated with their load times are and super keen to speed them up, then I think this is the best place to start.
