Always use @ONLY form.

# CMakeLists.txt
set(A "0")
configure_file(foo.cmake.in foo.cmake)
# foo.cmake.in
set(A "1")
message("A = ${A}") # A from CMakeLists.txt will be used!
# foo.cmake
message("A = ")
