Hello,
Is it possible (and how to do it) to combine in a single assembly multiple PE reads of the same strain (say, two seq. runs)?

Unfortunately no, not at the moment. You're not the first person to ask though, so I should try to implement this one eventually 😄

In the meantime, you can try concatenating your read files together, treating them as a single read set. But that may not work well if the two sets are very different read lengths or insert sizes. Read more here: #64

Since this one comes up a lot, I'll keep this issue open as a future enhancement.
