In next release of the the typing tool support for single and multi FASTA files is desirable allowing to for assembled gp60 or 18S amplicon(s) to be typed assuming one amplicon sequence per sample and tool database.
Behaviour
Tool analyzes if input is a single or multi-FASTA file assuming each sequence maps to a single sample
Support for multiple files if user specifies directory with FASTA files
Output
Tool outputs the same report as for the Sanger ab1 files
Note: The mixed sequences module would not be used, but just direct alignment to database sequences increasing flexibility and more use case scenarios

Hello, we are working finally on version 1.5.0 that will be released in early 2025 that will allow FASTA inputs for both markers. You can try the development branch v1.5.0 which already has this option implemented only for gp60 marker now and we are working to validate it and also make FASTA inputs available for SSU/18S marker too. Thank you for your feedback. Follow the v1.5.0 to get latest updates.
