When using a permalink structure of y/m/d/name and having a post which name starts with 'Zoek' (a localized version of "Search") I don't get to the search results pages, but instead arrive at the article in question. When manually giving the url of domain/zoek/searchstring I do get the results. It also functions as expected when using the Wordpress default permalinks.

sorry, I dont think im understanding your problem. when you visit /2013/3/11/my-post/ it goes to the page as you expect. when you visit /zoek/searchstring, it goes to search results. are you expecting different behavior?
