I have used kallisto several weeks ago and created a index file in version 0.50.1 with my reference genome. I have noticed that kallisto 0.4x and 0.5x are quite different in index file format. But it still confused me when I used kallisto 0.51.1 to process my sequencing data with a index file created by 0.50.1 and an error terminate called after throwing an instance of 'std::bad_array_new_length occured. There seemed to be no similar issue created before so I leave this issue and I think there should be more notice on index creating with version difference.

I have exactly the same error message. Have you manged to create a proper index file?

kallisto 0.51.1:

terminate called after throwing an instance of 'std::bad_array_new_length'

Just recreate the index and run it with the same version of kallisto you used to create the index.

I apologize for the oversight in not giving a better error message, but that’s what you need to do.
