A solution such as modkey + drag & drop or a simple configuration file to reorder pinned applications would be a nice addition

Maybe one day. For now, this feature is low on my priority list.

There is one in .cache . Maybe you can just link it into .config.

cache is simple, no need to copy desktops like plank do.
