The proof of concept for this change is in nf-core/rnaseq#701. Once we have ironed out the fine print there we will need to push those changes to the pipeline template here too. We will need to update nf-core/modules first with these changes, re-install them here and then re-factor the remaining portions of the pipeline as in the linked PR above.
