Fix which repo/branch is being adressed by MGSData #5

Currently figures/counts-by-pathogen-and-study.py targets a branch of the mgs repo, which we don't want. Instead, create a new branch or repo of mgs-pipeline, specifically for the preprint, and change MGSData to specifically take in that data.
