I got the following error when trying to run a ksonnet command on my local machine on a ks app created with the bootstrapper.
ERROR open /home/jlewi/app.yaml: no such file or directory

The problem is a ksonnet version mismatch.
The bootstrapper uses ksonnet 0.10 but I had 0.9.2. Upgrading to 0.10 fixed the problem.
