Either my annotations (several hours of comments :( ) are really lost, or there's something else going on. I remember saving manually at least once.
Is there any way I can check whether my file has annotations / any hope you can offer me? I used the web app, any use in trying with the command line tool?

The web app and command line pool should work exactly the same. To see whether there is still a chance I usually suggest to search the raw document text for some text that was part of your annotations. You can use textedit on mac for this purpose. If you can still find the pieces of text, there is hope.
