Add option to manually and automatically check for newer application versions and if so then allow application to download only necessary and changed files not overwrite the same ones.

Good idea. I cannot think of an easy way to do this with the current codebase but it is a good idea nonetheless.

Put this one on the milestone list for v0.4? Definitely something that I've been thinking of doing for a while as well.

Well, version checking is very easy for and codebase, I think that also for Java - just read version number from text document located on the Internet and compare it to the local version number.

Yes, and in the simple case just show a message to the user that they should upgrade. Or go the whole way and offer silent updates like pretty much all browsers are doing now - which is much trickier.
