Routines in transform are already deprecated, but the matrix module should also be deprecated for version 0.4.0. Additionally, the old flow tracing code should be deprecated, since it hasn't been tested in a long time, and there aren't automated tests for it already. Audit the code base and identify any further dead code. Any legacy code which stays in the package must have unit tests.
