Game or games this happens in

Yu-gi-Oh Tag Force 3

What area of the game / PPSSPP

Transferring a save file from psp(psvita adrenaline) does not load correctly on emulator. Issue's tend to vary but it will change the selected language. It also removes the start from last continue option for the story mode. Transferring saves in the opposite direction cause the game to crash on handheld. I've tried older versions of PPSSPP and the issue is the same.

What should happen

Save file should be the same on both systems.

Edited your title as PSVita Adrenaline is not a PSP.
PSVita is partially emulating PSP (and partially includes hardware), which has reduced compatibility and adrenaline is another layer on top of it which runs custom psp firmware and is known to reduce the compatibility and performance even further. It might not handle savedata exactly same way as real hardware which was also known for some custom firmware on psp.

Edit:
Oh and just in case, if you downloaded the game copy of the net, chances are it was modified to run on some specific firmware in a way that might handle savedata differently from real PSP and PPSSPP.

I verified the ISO using redump.org, the MD5 matches. It is the first game i've encountered this type of issue with using Adrenaline. I'll try and get a regular PSP, to test if the issue still occurs.

As LunaMoo implies, it's only reasonable to consider this a problem if the savegames are compatible with a real PSP, since that's what PPSSPP aims to emulate. Of course, adding conversions or workaround for this might still be reasonable and code for that will be accepted, if someone wants to work on it one day.

According to this it can happen too when downloading the savedata from the internet https://gamefaqs.gamespot.com/boards/945981-yu-gi-oh-duel-monsters-gx-tag-force-3/48766950

Yugioh Gx Tag force 3

everytime you download a sava data and you drag it all it does when your loaded up on yugioh tag force it is corrupted Right

Now You can Fix Your Corrupted Yugioh Tag Force 3 Save data get it from corrupted to work to get it loaded but follow these instructions to get your save data corrupted to work on your yugioh gx tag force 3 for USA and maybe some people if they are getting corrupted as well

Step One

First off just Start New Game of Yugioh gx Tag force 3 Save it Click Yes to Overwrite it then after you got it save completed. Click your PSP Button Home Button Click Yes

then Next Step Go To your setting click USB connections you have thing that will pop up folder saying stuff then go to PSP then click Save Data folder you should have folder name saying this ULES011830001 go inside the folder then your save data is right there Data0 now all you do just delete that hole section page but not the folder make sure you have the folder still on there okay and now next step is download a save file on gamefaqs under yugioh tag force 3 doesnt matter which one it is when the download is finshed on the save file open it up it will have the same folder name all you do is just go to the program you download fine his save data on his psp area then just copy the hole pages in the one folder (but do not copy folder) just copy the stuff inside the folder of the one you download of the save data the hole folder area just the inside of area of his save data area then just go to your psp usb computer section where you had the PSP save data on your folder for yugioh gx tag force so that means you have to go back in your folder ULES01183001 click your folder then click your save data and then just Paste it and its all set for yugioh gx tag force 3 and your game of yugioh gx tag force 3 should no longer be corrupted

PS: according to another post, it's suspected to be due to firmware difference

I came across that post when I first researched the issue, it doesn't work for bringing the save into PPSSPP. I've tested this with a brand new save file created on both emulator and vita. I don't currently have a working psp I can use to test if its a vita only problem. If someone who does have a PSP wants to test this, it occurs with a brand new save file. All I did was create a save progress through story mode to the first point you can save, and saved the game. Transfer that save file to the PPSSPP save folder and try to load the game. What will happen is the language changes from English to I think Spanish, and entering the deck edit menu will cause PPSSPP to hang with high cpu load.
