For anyone who experiences the issue where mods aren't up to date, I've confirmed with Steam Support that this is a problem with Klei not correctly implementing Steam Workshop support and you can file a bug report with Klei.
In Windows, unzip to %userprofile%\Documents\Klei\OxygenNotIncluded\mods\local\ or wherever your mods folder is located.
