Stub generation doesn't include Javadoc, which is a problem for things like Maven Mojos, which use annotations in the Javadoc to do the Plexus wiring.

I'm still trying to figure out a way to do this without completely forking Groovy's stub generation.

I've finally concluded there is no way without forking Groovy's stub generation, which I refuse to do. If people want this feature, they should push for it to be patched upstream.
