I see our self in a situation where we need to install tools to keep workflows working but would like to hide tools from the user. This use-case needs to be supported in the not so far future :)

This is more of a galaxy issue though.
Currently there is no management (short of manually ordering the tools in the shed_tool_conf.xml) of the tool panel possible, so that would be some big work. What would be relatively easy in the meantime is to implement support for hidden sections, so if you know that a tool is supposed to be hidden you can put that into a hidden section. Currently we have a "deprecated" section on our server to do this.

It is probably easier than we think, there is already functionality in Galxay to deactivate tools, which hides them. This is currently not urgent but I would like to track it here as this needs to be available for training flavors in the future.

You mean the functionality of uninstalling a tool without removing from disk? This works by setting the repo to uninstall, and when the toolbox gets loaded it checks that the repo is not uninstalled.
