Hi! Thanks for asking. While we don't upload the software note to chemrxiv, the best would be the gihub url... but by zenodo do you mean the zenodo archive of this github repo and the associated DOI?

If you'd like, you can also link your github repo to zenodo, and everytime you will publish a new release, it will update the Zedono. It allows you to have a unique DOI per release (usefull for citation and reproductibility).
Here's an example on my MD clustering tool to have a DOI (before the publication) (https://github.com/tubiana/TTClust) : https://zenodo.org/records/1409972.
