When I start up Theia IDE, a command line window opens that does not go away. The title bar showed something about "MCP" at first, but now it's just an empty windows

Note that MCP servers now autostart. So if you still have a MCP server whose invocation opens a terminal in your preferences, it will be started with every start of the Theia IDE. You can either remove the server or set it to autostart: false
There are cases where we don't control it, but if we start the mcp servers ourselves, we should make sure we're starting the service in a way that does not show a console window. I seem to recall that is possible if you pass the right incantation.
