toggle hidden files setting can be improved

Hi,

when I try "toggle hidden files" setting in the command palette, it is working fine.
However, in the below scenario, I think it can be improved or i might be missing something:

In our theia based application, by default, we do not want to show hidden files. So, we have the following setting in the package.json:

            ".*": true
          }
        }

• Now when we launch theia based application, by default, hidden files are not showing and I can see the "files.exclude" setting in the settings.json file.
• Next, when we try the "toggle hidden files" setting, it still does not show hidden files. I think it is getting overridden by the setting in the json file.
• Next, when we remove the setting from the file, hidden files show up.
• Now, when I play with the "toggle hidden files" using the command palette, it is not working as expected except the first time we try(show/not show hidden files). I am expecting the setting via command palette to work because there is no setting in the json file as it has been removed.

Env:

• macOS Sonoma 14.3
• Theia version - 1.42.1
