Ensure that we don't accidentally override flags in commands

In both #1531 and #2123 , we would have benefited from a runtime error that a subcommand is overriding the parse of a particular flag. We'll also need a way to whitelist exceptions to this. Not sure how hard this is to do atop optparse-applicative
