Hi.
Are there any methods implemented that can calculate CPDs of the variables when using PC algorithm?

Sure. I assume you have a discrete distribution. In the Tetrad interface you'd do something like this:

So it's just a matter of figuring out how to do that using JPype. Let me ponder that for a bit.
