когда в консоли вводишь docker run --rm -ti -v C:\Users\User\Downloads zazmaster/gostpemextractor -f test.pfx -p
выходит ошибка exec /run.sh: no such file or directory

Попробуйте так:
docker run --rm -ti -v C:\Users\User\Downloads:/work zazmaster/gostpemextractor -f test.pfx -p
