My relevant specs are:
Core i7 930
6 GB DDR3
GTX 670 running 313.09
Ubuntu 12.10 amd64
problem tested in Unity and Cinnamon.

I have monitor 1 running at 1920x1080@120Hz (also happens when set to 60Hz) and monitor 2 running at 2560x1440@60Hz. When I launch TF2 with both screens enabled, the game appears on Monitor 1 as expected but with issues. The game seems to be rendering certain assets for 2560x1440 on the 1080p screen. The VALVE intro logo video appears oriented in the top left of the screen with proportions reminiscent of a 1920x1080 window displayed on a 2560x1440 screen. Server browser, in-game chat and loading dialogue text are rendered at about half their regular size, and worst of all, the mouse input is placed about a inch and a half to the top left of my mouse cursor, making menu navigation with the mouse unusable.

When playing the game with only 1 monitor enabled or when making the 2560x1440 monitor the primary monitor and playing on that it behaves as expected.
