Have the same problem and don't know how to fix. Only solution for me is to log out of bot and log back in to restart the process.

So you are running Python bot and then opening an issue on desktop porting project?
Please look at PokemonGo-Bot repo. This is a known problem. We will update submodule once it get fixed
