write a helper script to generate inputs and run simulations

When doing a sweep of parameters, it is helpful to have a template which can get used in a script to generate all of the required input files. A utility script to manage things like this would be very useful.

Other functionality

• run a better build system instead of my atrocious build script, which I wrote to help students compile without too many issues.
