fmriprep and mriqc have

  -w WORK_DIR, --work-dir WORK_DIR
                        Path where intermediate results should be stored
                        (default: /home/yoh/proj/repronim/containers/work)

ie defaulting to $PWD/work . It might be annoying but allows for faster reruns in case of crashes. BIDSonym seems to use temporary folder so reruns are independent
