Improved documentation

Improved documentation may be helpful in the short term, although this will be a work in progress as we move this workflow into containers and the cloud.

@wwieder and @danicalombardozzi, I plan to start updating some documentation as I update the functions. I plan to start a Wiki, update the Readme, and add Roxygen headers. Please let me know if you can think of additional information that would be helpful.

Thanks @ddurden! I can't think of anything offhand right now. I'll take a closer look next week to see if I think of anything else. Point me to anything new that you add.

Is this issue still outstanding? Moving forward, we can work on documenting for a manuscript on this.
