If the staging area is not clear interactively warn users

alerting users that staging area is not empty (in terms of some files
being present) and asking users to either confirm and proceed (if there
could be cases when something in staging is needed for next runs) or
stop (if users forgot to clean up and should do that before the run).

Add an interactive option to clerar the staging are and continue with the execution.
