A Javascript/NodeJS package for shredding strings into all possible substrings of length 'k'

Kmer.js is a NodeJS package designed for data/science applications. It addresses the 'k-mer' problem(substrings of length from a string) in a simple and performant manner. This library produces all of the n - k + 1 substrings of length k from a string of length n.

Installation

OS X & Linux:

npm install --save kmer.js

Usage Example

Loading the module and initiating a profile for a certain 'k'. An optional second argument string (e.g. 'ACTG') can be passed to specify the alphabet. Defaults to 'ACTG'. Protein alphabets can be used

Calculate all substrings for an arbitrary string

Train the profile with an arbitrary fasta filestream

Get the count of a single kmer from the profile

Get the sequence from a given binary-encoded index

Get the markov chain probability of a sequence, where Lx is the length of the input sequence x, and pij is the transition probability of the ith to jth kmer.
