A user has reported that the overlay disappears when a window is maximised / in fullscreen mode.

I have so far not been able to reproduce this issue for maximized apps

I have reproduced the issue in a game running in full-screen mode. This may be impossible to fix using the current overlay method, since an app in full screen mode by definition will be drawn separately to GNOME.

I believe this issue only occurs with Flatpak applications. I've experienced it with both Jellyfin and Supersonic, which are Flatpak apps. Additionally, the problem arises when I open any of the top bar menus, such as notifications, the quick menu, or the any of the top bar extensions menu.

Thanks! That's the missing piece of the puzzle. That makes a lot of sense.

I think it would take completely changing how the overlay is drawn in order to resolve this problem. I've done some experimenting in response to this issue but it looks like there's no quick solutions.

I've started work on a new version of the extension to resolve this issue. It is currently working but in alpha quality. If anyone would like to try it, the release notes here give instructions on how to install it: Release 3.0.0-alpha
