Thank you for making this software available! We have employed MCSC_Decon on transcriptomes we have assembled from chia RNA-Seq. I thought that the taxo_uniq.txt file could help us to discern the taxonomic breakdown of contaminant transcripts. Does this file instead represent the taxonomic breakdown of transcripts that are exported to [input FASTA]_decont.fasta?

Sorry for the delayed answer. The taxo_uniq.txt represent the unique taxonomy for each sequence of all you dataset. You could afterward select only the taxonmy of the 'bad' clusters to do your breakdown. Let me know if you have any other questions.
