Use bwa-mem instead of bwa-mem2 if bwa-mem2 fails twice

Description of feature

Currently production uses a cg flag to rerun with bwa-mem 1.

Proposed implementation in raredisease: use the params config on servers to automatically change the container if task.attempts > 2 (after 2 failed tries). Error codes have to be refined, but for starters, all non-0 exit codes will be considered as errors that could be resolved by this rerun. More information will be obtained during validation
